I thought of some questions: I wonder if the Captain was training anyone to fly on his home simulator? If so, maybe he was letting that person fly and turned off transponder, etc, so no one would know. Or maybe the person he was training turned out to be a terrorist & he didn't know it.

I heard on CNN that the transponders can cause a fire in certain situations, so they turn them off.
