Just a misc. thought, but if this sweet child is now living with her father in a home with a yard, it's likely she is playing outside more often than when she was staying in a hotel room. Hence some of the bruises? Additionally, dads tend to wrestle and play (yes, just play) with kids router than moms do...
I am not yet sure how I feel about the father's involvement, but the accusations re: bruising since being in his care do not set off alarm bells for me.

Children do get bruised and even sustain broken bones from normal playing, and I wouldn't normally suspect abuse. I guess it depends on whether you believe the mother is being truthful. To me, she seems genuinely devastated, and that makes me tend to believe her. So the bruising and broken arm do set off alarm bells for me because these accusations are made in a situation where a toddler disappears from a house full of people with another baby in the same room and nobody heard a peep from either child.
