If the boat was found downriver from the location of the RAV4 that’d be a very promising development but I’m unable to find any confirmation of that, one way or another. Only that the RCMP is not disclosing its location -
“Officers searching the area from a helicopter had spotted a damaged aluminum boat on the shore of the river on Friday afternoon, the RCMP said.
The force sent a five-member dive team to conduct a “thorough underwater search of significant areas of interest” Saturday night, according to an RCMP statement.
The force declined to identify the exact location of the latest discovery.
“To protect our officers in the area, we’re preferring not to say the exact location of where the boat was found or where the URT team [Underwater Recover Team] is searching,” Letisha Sherry, a social media specialist with Manitoba RCMP, wrote in an email to the National Post.”

Wrt the boat location, I think the reporter(s) on the site have the advantage of geography and local knowledge to put 2 and 2 together.
They are watching from a road north of Gillam, where the police boats are launched and head north, ie downstream, and they describe seeing a helicopter circling in that same direction.
The Globe reporter gives this quote, “It had gone through some rapids and had been significantly damaged,” Inspector Fiedler said Saturday.
So that is likely how the reporter has concluded it was "wrecked below the lower Limestone rapids", ie the rapids that are about 13 km downstream from the burned RAV.
